I am wondering if this will work. Use Stifle to counter the ability that says that the ability only happened on the third time of that turn.

Afraid not. The ability only cares how many times it has resolved, not
how many times the ability was played.



Also note it is a single activated ability, you can't counter just part
of the ability.

Yup, no matter how many times you stifle the 3rd time resolution part, nothing will happen, you'll just waste red mana, blue mana and a card...

Also what Zark says, you can only counter the whole ability, meaning the activation will not resolve so it is not counted to the resolution...
When you cast stifle on the elemental, the target will be "2: Target creature gains trample until end of turn. If this is the
third time this ability has resolved this turn, you may add RRRRRRRR to
your mana pool." not just the "If this is the
third time this ability has resolved this turn" part...
