So Ermakul and Predator Ooze just stay on the battlefield singing "Blackhole sun" as the rest of the darksteel indestructable creatues play the rest of the instruments used by Sound Garden.

Emrakul will still die cause protection doesn't work against boardwipe.

Yes it does not directly target Emrakul so it does work. Though I would hardly call a board wipe on a mirror combo. Besides one Shatter, Naturalize, or Disenchant shuts this down.
