Their are a few ways. ANy non targeting spell/ability works, like Wrath of god or Nyverall's disk. You can use everlasting torment and any non targeting damage spell will work also (like volcanic fallout or pestilence) if you have enough of them to get to 10 points of damage. The important thing is you can't target it since it has Protection from everything.

Pestilence wouldn't work to kill Pro. It has protection from black.

Clone will work fine since it doesn.t target. Anytype ofr damage will not not work because protection prevents damage.

There are 4 methods I can think of to kill prog once he hitrs the field
1). Use the legend rule. Such as with clone and the like
2). Self sac methods like cruel edict when he's the only creature
3). Global nondamaging destruction like wog, doj, or damnation
4). Get him to lose the protection via global effects which makes him open to other methods-examples include mirrorweave, humility, sudden spoiling

use something like Sudden Spoiling to stop progenitus and emrakul etc... even hurts indestructable (loses all abilities)
use stuff like sirens call to help out with that Siren's Call

sorry for double post, the last comment i made in this combo... it will work no matter how many creatures your opponent has (target player sactrifices a creature wont be effective if they have a choice of creatures to sacrifice)

to who ever siad pestilence wouldn't work -

Thats why i said everlasting torment WITH pestilance or volcanic fallout etc. Everlasting torment say damage can't be prevented and all damage is dealt in the form of -1 -1 counters. So even though it has protection from EVERYTHING it still has to take the -1 -1 counters. Eventually it will die when you hit it with enough spell/enchantment/artifact that do mass damage. I keep 4 everlasting torments in my burn deck just for indestructable and pro red cards.
(And some non targeting cards for those pro red cards also)

"everlasting torment WITH pestilance"

Very true, that's a good one to point out.
