To copy a spell or activated ability means to put a copy of it onto the stack; a copy of a spell isn't cast and a copy of an activated ability isn't activated.

actually this does work, but is not as effective as you think it is.  The cost for replicate needs to be paid at the time of casting so you can not pay the replicate costs using the mana from rite of flame, as a result the amount of times rite is replicated is dependent on how much available red mana you have when you cast the rite. 

Rule 706.9 refers to spells that are copied, such as using fork to copy lightning bolt, you get two lightning bolts but only one was cast as far as storm and such are concerned.

The thing about isochron scepter is it does not copy a spell, it copies a card,  that card can then be cast from the exile zone without paying the mana cost, but it is still considered to be cast

When you cast rite of flame you can pay the additional cost of replicate. so if you have 7 red mana available and use 2 for scepter you can replicate the rite 5 times to get 12 mana.

But you can untap isochron and do it again with the mana you have right?

yeah, you can do it get the mana from it, untap the scepter to do it again using the mana you gained the first time
