I have one question. That ability +1/+1 on omnath means permanently?

braid will not work in this for you. he only gets bigger off of green mana which comes from forests, not mountains as braid supplies.

The counters as you put it are not permanent. if you use any of the green mana in the mana pool then he will decrease in strength. Likewise if you add green mana and do NOT use it he will get bigger.

Mana empties at the end of each phase. He makes it so no GREEN mana empties.

Yup, basically any card that changes color text will do...
