Im building a modern legal ninjutsu deck and i need some help on what to run on the sideboard. just so i can be ready for anything my opponent throws at me in game 2.

First off, I need colors. Are you running just blue, or black too? Or a different combination?
So without knowing the decklist or color(s):
Counterspell
Hero's Downfall
Grafdigger's Cage
Nevinryall's Disk (I think it was reprinted in modern but I'm not sure)
Emrakul Aeon's Torn
Quicksilver Amulet (How else are you getting the Emrakul in, right?)
Cloudstone Curio
Isochron Scepter
Boomerang

These three are my recommendations. With the other two faeries and ninjas, Spellstutter becomes a repeatable counterspell. Meanwhile the other two faeries allow you to bounce your ninja and swing in the air to get them past ground-pounders and keep the pressure on.

The thing about a sideboard is not only should it provide options to handle different situations, but also needs to be conducive with the rest of your deck.

Terakhan offered some great options, especially if your playing ninjafaires, but if your not- will you get enough fairies out at once to make spellstutter do its thing. Will switching out cards for these 12 fairies upset the flow of the rest of your deck.

Boyachi mentioned "grafdiggers cage" which is a good option for graveyard shenigans if your mono blue, but if your going UB, skullsnatcher can deal with the graveyard problem while it beats face if you go the aggro route, or exiperate/surgical extraction can cripple combo if going with control/discard.

So if you want just generic help how to deal with problem your oppenent throws at you, go with Bounce, Counter, Removal options-personally I prefer the bounce option because it can be used to reset your ninjas if necessary.
If you want options to fit your deck we need an idea what direction your taking it.

Sorry i have been busy but im running blue and black and i wanted to main board four ensnaring bridge and sneak past it with vortex elemental or a tormented soul which are four of in the deck as of right now. Im running silent blade oni just to get value out of the creatures as well as the ninja that can bounce ninjas to my hand on my turn.

First off silent blade oni is not modern legal

And a quick question- why vortex elemental over the evasive zero costing ornihopter

Ok moving one- ensnaring bridge and ninjas seem to be an odd mix, one wants as few cards as possible the other to be holding options. Ensnaring bridge with exalted seems a better option, just my two cents

But anyway, your stall tactics will play into combos hands so you will to deal with them. As I mentioned above expatriate and surgical extraction will do nicely.

Having unblockable creature and prevent your opponent from attacking will cause them to focus more on removing your threats. cheap counters like spell pierce, turn aside, or spellskite will protect them.

With the bridge bottled cloister and defense grid make a great pairing. Having some higher costing creatures that can get through will be beneficial against heavy blockers/burn such as invisable stalker or neurok invisamancer

I like vortex's reshuffle if the block and i can get rid of a creature that my opponent does not want to block with so i think its a good trade.

sorry didnt look up the ruling on silent blade oni and i like the defense grid idea i will definitely give it a try.

I'm still playing around with how many counters i run but it is between 8 and twelve.
