In commandeder, you can't exile or send to graveyard commanders, but how about removing from game? Like with "Second thoughts"?

The phrase 'remove from the game' no longer exists. It is now the exile zone. Anything with the old wording is just that now.

The only way to sort of remove their commander is by having them shuffle them into their deck.

Though I agree with the last 2 comments... The commander's controller does have the option to allow their commander to go to the graveyard or to the command zone. Recurrsion themed decks, Child of Alara as commander...for whatever reason commanders can be placed in the graveyard.
