The rules might not be written about Archenemy, so people might not be able to answer it. I was wondering, because if you could Stifle it, imprinting Stifle on an Isochron Scepter would destroy the usefulness of Scheme cards.

There was an article on the magic site that talked about archenemy and to take a quote directly from it...

Most scheme cards, including this one, have abilities that trigger "When you set this scheme in motion." As with other triggered abilities, archenemy and his or her opponents have the chance to respond to these abilities by casting spells or activating abilities.

By this quote its seems that the ability can be stifled, the fact that you can stifle planer abilitys also suggest you will be able to stifle these

On that note, can you stifle vanguard abilities?

From what I know, you can't target vanguard, and vanguard are not affected by spells, but. . .  I don't know about their abilities.
